Anybody know why some 6000's use M27C2001's and others use AM27C040's as mains??

I'd say someone didn't have a 2001 so they wrote it on a 040 which is the same as a 4001.

Best I can tell is the 2XXX is 2 Meg and the 4XXX is 4

Yep. If you put it on a 4 you have to put the file in twice. (I don't remember what they call doing it)
I know because I did it already when I didn't have the proper chip.

You hit it right on thre head Ford, Offset the file or copy it multiple time to a larger chip. Done if you do not have the proper size chip and need to make one. Works just fine if done properly.
