Does anyone know if the mechanical counters need to stay connected in an s2000?  I am wanting to disconnect them if possible for now, but don't want any issues if I do.

Yes they can be disconnected but you have to put a jumper between the ground wire.
Black with stripe and the wire next to it in the connecter.
If you look closely at the board they are mounted on you will see there is jumper as a trace on the board.

ok, so disconnect them and make a little jumper on each connector so that they think they are still connected basically?

Only one jumper is needed
Between the black with stripe wire and the one right next to it in the 10 pin connector
Adding any more will most likely short 25V DC to ground (not a good Idea)

Look closer at the meters board and you will see a trace between pin 9 and 10.
