Does the machine indicate it's saving changes at the end of tha cal? Or does it give an option to save the changes at the end of the cal?

You did not say what type you use a touchscreen.

@ kondy73 -  type, microtouch3M mostly on ceronix monitors and i game igt machines or atronix machines
@cowboygames - no saving on igt i games just calibration ,touch the the dot then takes its time the tells you to close the door to finish the process.

I have this same problem all the time on my igt monitors that use 3m microtouch. Luckily all I've had to do for most of them is just disconnect and reconnect the connections on the touch controller  board.  if that doesn't work check your touch sensor for damage

Check around the edges of the screen to make sure the bezels aren't pushing on the touchscreen overlay.
