I just swapped my machine to a different glass/reel/cpu and went through all the steps with my clear and key chps. Machine is working fine and paying out correctly bu I no longer have the multi denom ability. Is there something on my other cpu that I need to install on this one? Also do I need to "zero" my credits out first?

Nope, you need to go into keychip menu and reset player denoms then go into games menu and set payback%  for each denom

can I do this as it is now, or do I need to pull the cpu and install the keychip first?

go to the search tool and search for "multi-denom setup".  There are several that will walk you through this.
