I have a Aristocrat 540 (Magic Mask) which has a dead JCM WBA 12 validator in it. Instead of fixing it, I will get JCM WBA 13 with Eprom ID 003 to replace it. I am not sure what my old WBA 12 has on it before. The question is that with the new WBA 13SS with ID003 will it work on my machine.  Do I need to reconfigure the setting?  If I do, where can I find the manual to learn how to do it?

There should be no difference between a WBA 12 and a WBA 13, to the game they look the same. Be sure you transfer the 24 to 12volt/ RS-232 conversion board on the side of the validator or it will not power up.
Aristocrats use 24 volts instead of 12 and without the sideboard to convert the voltage it won't fire up. They also use RS-232 communications instead of TTL
