Is it possible to raise the Hand-pay lockup amount on an S-2000, beyond the $1200 limit that it is currently set at?
If so, where in the menu would I find this?

Under 3.1.4  -- Options -- Machine -- Limits
you have 4 settings: hopper, Credit, Jackpot, and Bill

Change with no credits on the machine

If the says they are locked then you have coinless enabled and have to disable coinless in the key config menu
