I jus got this machine and was wondering if it is a pro 5500 or a pro 6000. The model # is S63M3W6FO and the mfg. date is 8/99.
I am trying to find a glass/reel/eprom kit for it to change it into a different game. It is a 16" top as far as I can tell.

That is an S6000.  The S5500 has the bill system in the reel glass area.  I have the following Kits in 16":

1) Lucky Dice 3coin - includes matching reel glass
2) Rich and Famous 3 coin
3) Fame and Fortune 3 coin
4) Roaring 20s

All of these are original factory kits (not copies) and in excellent condition (some are even brand new old stock).  Also have several copies of each.  Kits are $75 complete.  Been saving these for a long time and decided its finally time to sell them.  See pics.

do you have the reel strips and the e-proms? Also, do you know if the sound cab be improved on these machines from the dip switches, programming or a chip on the cpu?

Kits are complete (glass, reel strips & personality chips).  As far as improving the sound goes, there are S6000s with enhances sound but doesn't look like yours has it since I done see the stereo speakers.  Nothing you can do with the dip switches to effect the sound that I am aware of.  Only thing I have seen is the auxiliary sound board for enhanced sound that goes to the additional stereo speakers.

I don't see why your machine could not be adapted over but I don't know of the availability of the required parts.

I posted this in your WTB post but thought I'd leave a copy here.  to see the pictures that show the difference, look there.

There are 2 types of add on sound boards, the first one is called Pro Sound, the second Pro Sound II.  Pro sound works with your existing bottom box speaker (behind the tray), Pro Sound II adds 2 top box speakers and can easily be distinguished by the speaker grilles in the player tracking bar.  A non Pro Sound machine can be upgraded to a Pro Sound or a Pro Sound II by installing the parts.
