Have you check the Bill Credit limit under Limits (Option 3.1.4)

Hopper Limit
Credit Limit
Jackpot Limit
Bill Credit Limit

"Bill Credit Limit -defines the maximum number of credits that can be
put on the credit meter by inserting a bill. The limit must be less than
the credit limit and $2,500."

Does the bill acceptor in the machine in question take 50s or 100s in a different machine?

In addition to checking the bill and credit limits in the machine, did you check the switch positions on the DBV heads?

I realize that you changed bill acceptors, but if they all came out of the same batch of machines, it's possible that they were all set the same way. Just a thought, although I think R273 is probably on the right track.

 +1 (Karma, or whatever)

That's where I was headed with my question. He didn't specify which validator it is, but it always makes sense to check the easy things first.
