I just bought Marvel Superheroes Vs. Capcom. I had 3 issues and fixed two them so far. Last one to fix is a broken pin on "A" board. Pin was bent and I tried to straighten it and it snapped. Strange thing is the game seems to be working ok. Does someone have the pinout for the 4 CPS2 game board connectors, so I can see how this pin is used? I'll upload photo of broken pin soon.

the two easy issues to fix where:
1-green volume button didn't line up with volume buttons on "A" board, take cover off and realign green button
2-graphics had vertical lines, cleaned jamma connector, reseated "A" and "B" board, made sure jamma connector lined up perfectly, issue fixed

Use a digital ohmmeter and check it for continuity to +5 or ground. If it's one of those two then I'd just ignore it.

If it's not, you can find a +5 or ground pin, use a hot soldering iron to heat it up so you can pull it out then use it to replace the broken one.

Thanks for the reply RJ. I see why this would work, and the grounds and the +5 have multiple pins per connector and they appear to be all connected. My broken pin is A32 on CN2. I used multimeter and checked this pin to parts / pads in the area and could not find any connection. This PCB is multi-layer so can't just follow trace on top and bottom, but since game works ok I'll assume A32 is really a no connection pin.

I did try to remove the A32 pin, but they are hard to remove, without damaging the area. Solder pad is there. Hmm, perhaps this is the reason for the NC, if the pad is on bottom layer, and for a IDE type connector, then if would have to have trace on the bottom, right? Its not like the pad can just jump layers.

A trace in the middle layers of the board can easily go to the connector pins.
