I believe I have a Bally S5500 ProSlot and I can't clear the code 31.  I've attached a couple pictures to help determine the model, it was manufactured 10/94.  The model number S63M3CT10.  I've trie to perform a full ram clear by putting jumper on and holding coin and test buttons down while powering up.  I've alos tried a known good hopper from another machine.
The light on the coin comparator does not light up but the light on the coin-in optics is lite.

any help will be appreciated.

Bob   Comparator light will only come on if main door is closed, pull out cheery switch and make the machine think the door is closed.  OK I just went out to a 5500 removed the hopper and got a 31 error, while the machine was in tilt the Comprarator light would not come on. reinstalled hopper and pressed reset button, ( did not do a ram clear ) 31 is gone and machine plays. The middle reel was removed because it had a bad motor and the reel would not stop spinning.  I replaced the motor and the reel would then stop after powering up machine.  

I have been pulling out the cherry switch to simulate door being closed but the 31 error is still present and the coin comparator's light is not on.  I've tried a ramclear but that didn't help.  I also put in a known good hopper but still get the 31 error.  I'd try another board but don't have another Bally s5500.

What mains are you using in your machine? 9200's can be cleared with a jumper. The newer mains need a clear chip.
Are you getting good conformation on the clear?

I don't know if this matters but it also has code 50 which I know means door open.  Should this code 50 clear when I shut the door with the code 31 still present?  Maybe my problem is the door optics and if I correct it the code 31 would clear too????

anyone have any thoughts on this?

Bob   Bally's 5500 don't have door optics, only the cheery switch. The 50 code will clear when door is closed, 31 should clear by pressing reset button. OK I just put one of my 5500 in a 31 error. With power on I pulled the hopper out. Read out on front of machine would flash from 50 to 31, I then put the hopper back in, and closed the door, machine booted up and no errors displayed. I didn't even press the reset button.  It sounds like you have a bad hopper or like Wayne said check the wiring at the hopper plug.

With all machines the door issue can prevent codes clearing. As Buzz stated, go after the door code first.

I switched hoppers with another machine and the the code 50 and 31 cleared by now has a code 54 (drop door open).  I have replaced the drop door coil with one off the other machine but the 54 will not clear.  I have performed a ramclear and also pressed the reset button.  The drop door flap is in the up position as to send coins to the hopper. 

The second machine is working except the BV pulls bills in but rejects them.

I'm trying to remember, Scratch Head but I had a 54 error code on a Bally Pro and it was the cash box switch. Do you have a cash can installed?

I kept switching the good hopper between the 2 machines and finally the 54 code cleared.  I have one bad hopper or hopper board.  I'll try switching the boaards when I get a chance.   
Now the problem is the BV doesn't work on either machine.  One accepts bills fof a few seconds and then rejects the other will not accept at all.

Bob I have never had to do this, but I was told on a bad Bally hopper to manually make the hopper run forward and backward a bunch of times. Something about the hopper losing it's memory ( hey I don't make this stuff up ) If it works right on, if not maulish

Something doesn't add up. The only thing on the hopper is
1) A control Board
2) A motor
3) Wiring
What hopper are you using?
Is it the XS 1200 (Super Hopper)?

The only warning about the Bally hopper is
"Excessive reversing the pin wheel motor may cause coin knife damage"

Could this be the problem?

Did you inspect the plug on the rear of the hopper as well as the wiring going to it?

I was able to get the hopper working last night but I'm not certain what the problem was. 

I placed the hopper in the machine it would not operate with forward or reverse buttons.   I removed the board and reseated all three plugs, checked hopper plug for loose or broken wires (didn't find any problems).  I then removed the bowl and found that it had a lot of dust and dirt under the pin wheel which I cleaned by use of a air compressor.  The knife was also raised up off the pin wheel so I loosened the screws and and set it properly.  Reinstalled in slot machine, ran it forward and backwards several times (as Buzz suggested), closed the door and it WORKS!.

It seems like the hoppers forward/reverse worked after you re-seated the molexes and connectors...
It sounds like there's male pin/s or female receptor/s oxidation going on.
This causes intermittent machine behaviors.
I'm not sure where these board repair guys get the metal oxidation circuit board cleaners from or what kind actually.
Does anyone have any recommendations?  Scratch Head 2
