I have a S2000 that was working and now when tured on all the lights on the MPU board are on except the bottom red light. The display is dead. The flouresant lights come on and this is just about all that happens. Have replaced the power supply with a known good supply --- no help. Have taken the MPU board out of the bad machine and placed in a working machine and all is okay. Have replace the cabinet I/O and door I/O boards just for fun and still no help. Have inspected all wiring and found nothing that looks bad. Would appreciate some suggestions as to next steps. Thanks in advance for any help.

Have you put a known good MPU into the bad machine?  Done a 97 or 224 clear?

When you say you "changed out the power supply", do you mean only the one behind the reels?  How about the one behind the hopper?

Remove and inspect the mother board.
Remember or mark where each connector goes.
Look for bad traces or other visible damage.
 
While the motherboard is out, take the 24c16 EEPROM  (IC in socket on mother board) and MPU from non working machine and place in the working machine.
IF it fails to work suspect the 24c16.

From my memory the solution in this case was changing out the motherboard.
